Setauket was founded in 1655, the first settlement in what would become the town of Brookhaven. Prior to the 2020 census, the community was part of the Setauket-East Setauket CDP. The area was split in 2020 into two separate CDPs: Setauket and East Setauket.

The latter founding year was recognized in 1976, when the Brookhaven Town Bicentennial Commission proposed setting the date on the seal to 1655 in line with this first deed of settlement of the town of Brookhaven at Setauket on April 14, 1655.
